Then I was able to drill the rest of the new holes to fasten the skylight to the roof. I used self leveling EPDM rubber to fill the old screw holes and Butyl rubber tape on the edge of the skylight to seal the skylight to the roof then used EPDM self levelling sealant to seal the outter edge and screw heads. This worked great and the skylight looks and works great.
